I'd recommend against the Zinsser under EM6000. I don't think there are any issues with Zpoxy, but issues with Zinsser's have been documented (and I've experienced this personally!). I use EM1000, the sealer available from Target.

I just saw that this thread had been revived after all these years, so I thought I'd chime in. I did use EM 6000 on quite a few guitars and it worked very well for me for a number of years. When Target reformulated to EM 7000, I did have some concerns about burn in, touch up, etc. , but those fears proved to be unfounded. The EM 7000 IMO is even better than the 6000, it's harder and buffs out better although I still wait at least two weeks and longer if possible. I've done repairs on 6000 with the 7000 and they are pretty much invisible.

I still use zpoxy as a pore filler, but I have always used Zinsser's on tops and have never had an adhesion problem. Just make sure it's fresh. I can't see any reason to use it on backs & sides and perhaps it's the shellac over zpoxy that has caused some problems. As always, YMMV.

The problem with SealCoat - EM6000 is that if the SealCoat is thick, crazing develops. If the SealCoat is thin (1-2 coats), I've had no issue.

I would recommend considering why you want to use the Zinnser product. I've experienced the crazing first hand and it stinks. I do think it imparts a bit of a warmer look to the wood, but in my opinion, EM1000 looks OK as well. Definitely something to think about, stripping finish sucks!
