Maybe just the jack? You've probably checked that, but loose fitting or dirty jacks will pop, especially as the chord is moved. I replaced one in a Takamine electric nylon string a couple of weeks ago. The guys in his band were going to kick him out if his guitar didn't stop popping.

In that case, I'd swap out everything...maybe save the neck if you can.
