Ah, but you get a compensated nut with a zero fret.

In addition to David Collins, Greg Byers and Mike Doolin have both done extensive work on this as well. You might look up their work also.

Well assuming all the frets are crownded and you cut the zero fret slot off for the nut end of the FB isn't the nut then compensated by .012", half the slot width? If he's at .025" can't he just place the saddle as usual and then when intonating capo the 1st. and fret the 13th to intonate the saddle. Then remove the capo and compensate the nut? That's how I've seen people do it before. Some file the nut at an angle and some will use a small bit in a dremel or simular tool and cut a rounded vertical slot to compensate it. I believe Mark Swanson does the latter.
But like you said .025 may not need it.
But in the example above all the fretted notes will be relitive to the first as if a zero fret and each other no matter what the string heigth is at the nut and the open string.
