I would also recommend you redo it. However, I'd you insist on filling it then you should use wood. Remove the glue and fit wood into the gaps..

this thread interests me as a thing like this has happened to me. not as severe but equally baffling. i am sure fingerboard and neck/top were a good, gapless fit in the dry run. spanish foot classical guitar, neck glued at an angle, fingerboard planed on its back from the 12th fret to accommodate it. after gluing it, a back appeared around the 10-12 the frets on the treble side. still can´t figure what happened. i had a lot of clamps there.

anyway, i ended up removing the fingerboard and gluing a new one. guitar turned out ok.

Depending on the wood, sometimes the water in the glue can cause cupping. I had this happen on one guitar where the plywood clamping caul was not quite wide enough. I made a larger one to insure the edges are directly under clamping pressure and haven't had it happen again.

Really bugged me at the time, but so far I've kept all my guitars, and I couldn't tell you which one it happened on!
