I am ending up keeping some of the wood I am not currently using, in the garage.
Our garage is not heated, and it does get cold in there.

Is that bad for keeping tonewood in there for longer periods of time?

Temperature is not an issue, but the relative humidity is. If you can't control the RH in your storage area, no harm will be done to the wood, but you'll have to let it acclimate to the RH of your shop before you can use it. It should be stacked and stickered with some weight on it too.
