I am of the opinion that on a "normal" guitar, that is designed to be glued down, there is a significant difference in tone when it is glued down. I always string my guitars up without the extension glued down, and glue it down after the fact. This is one of the few things in guitar building that you can easily test. I would speculate it is because once glued down there is less unwanted movement in the neck.
If Colin, John and others are designing a system which is not meant to be glued, this comment wouldn't apply to those designs.
