Has anyone had trouble with a string winder damaging tuner buttons? The two winders I have are hard plastic and I am afraid they could scratch wood buttons or the finish on others.

No.

Yes, particularly in kluson on type tulip knobs. I temporarily line the winder pocket with a few layers of masking tape when doing anything that worries me. Seems to suffice.

If the tuner buttons are small enough I have gotten damage to the wood between tuner buttons (swirl scratches as the plastic head of the winder contacts that portion of the sides of the headstock), especially if you tilt the winder a bit. I have taken to stuffing folded up paper or masking tape in there to raise it up so that it doesn't sit as deep on the buttons.

I put a lining of flannel cotton on my winder and tape it on. A side benefit is it makes the fit to the button a little less sloppy.

I did the same as Barry but with felt. I use a plastic winder that chucks up in my hand drill. I scratched up a set of gotoh buttons once. The felt has fixed the issue for me.
