Are bridge pin holes ever purposely drilled at an angle so that the bridge pins slant towards the end-pin away from the saddle? I have a guitar where that is the case and I am wondering if I would correct them to be straight up and down.

I've seen it done both ways. Not to worry.

I slant the saddle slot back a few degrees, and drill the holes to match. I don't think there is any reason to change what you have.
